Seriously? Meta Ridley's music is crap in my opinion, the Brawl Ridley Theme is vastly superior.
Also from Metroid is Rundas's Theme.

Crocodile Cacophany and Gangplank Galleon are favourites but I won't bother linking those.

I prefer Brawl's too, but I didn't list it because it's not used in a Metroid game. Meta Ridley's theme is my favorite Metroid game arrangement.

One of my favorite boss themes of all time is Rayman 2's final boss theme. I also like a lot of Banjo-Kazooie boss themes, mostly Klungo's for some reason.
